WITHIN the cities, there is only one company in each of the regions: De Lijn in Flanders, STIB in Brussels, and TEC in Wallonia. STIB runs buses, trams and metros in Brussels, it's an integrated system so cost is the same whichever you use and tickets/cards are interchangeable. The same goes for trams and buses run by De Lijn in Ghent (but the 2 city systems are not interchangeable with each other - yet!).
If you actually meant BETWEEN cities, train is not only the cheapest, but the ONLY way! There are no buses from, for instance, Brussels to Ghent or Brugge. There is one from Brussels Airport to Antwerp but this is a private bus, not part of the public transport system. De Lijn also run buses from Brussels to nearby towns and cities like Leuven, but not any further than that. TEC run buses from Brussels to nearby places in Wallonia e.g. Waterloo.
As for the cheapest way to travel by train, this depends on your age and number of journeys you want to make. If you are neither under 26 nor over 65, there is a 10-trip rail pass that costs €74, i.e. €7.40 per trip, which can be shared between 2 or more of you.
